Clean Up Messy Shopify SKUs Using Your Supplier Invoices

Open your Shopify products export and sort by SKU. Somewhere in the first few hundred rows you will find 'CBC133 with a stray apostrophe, a variant with no SKU at all, and two products that both claim to be T1003 . Nobody typed those on purpose. They came in through years of supplier spreadsheets, old CSV imports and rushed Friday afternoons.

Where Messy Shopify SKUs Come From

Shopify stores a SKU as free text on each variant, and it does not stop you from reusing one. That flexibility is why catalogs drift. The usual sources:

What a Dirty Catalog Actually Costs You

The cost shows up in three places. First, receiving: a line that cannot be matched has to be searched for by hand, and a store with 3,000 part numbers does that dozens of times per invoice. Second, search: if the junk is stored in the SKU, searching Shopify for the clean value can return nothing even though the product is right there. Third, trust: when two products share a SKU, a restock can land on the wrong one, and you only find out when a customer orders something that is not on the shelf.

The standard advice is a one-off cleanup: export all products, fix the SKU column in a spreadsheet, re-import. It works, but you are guessing which values the supplier actually uses, and it needs someone to own the project. For a deeper look at how the matching itself ranks barcode, SKU and title, see how to match supplier invoice lines to Shopify SKUs . Here we stay on the repair.

Use the Invoice as the Source of Truth

Your supplier's invoice already contains the identifier that supplier uses. If a line is matched to the right product, whether by barcode, by an existing link or by you picking it from a list, then the invoice is telling you what that product's SKU should be in the supplier's world. Each mismatch you notice during receiving is a catalog fix waiting to happen.

This is the idea behind the SKU tools inside Smart Restock's invoice review . Before anything posts, every matched line shows the product it landed on and that product's current SKU, and two things can happen when the SKUs disagree.

Reviewing matches, correcting a wrong one and posting the update to Shopify.

The Two Prompts: Verify, or Set the SKU

A mismatch warning. When the invoice SKU and the product SKU differ, the line shows a warning naming both values and asking you to verify it is the right product. You can search for the SKU to pick a different variant, or confirm the match and dismiss the warning. This is your guard against the dangerous case, a near-miss that pointed at the wrong item.

A "Set product SKU" button. On a line that is matched but not yet posted, when the cleaned invoice SKU genuinely differs from the product's, a button offers to write the invoice's SKU onto the Shopify product. The label names the exact value, so you see what the click will produce before you press it. Three details matter:

A matched product that has no SKU is the same situation seen from the other side: the invoice has an identifier and the product does not, so there is something to write.

When to Overwrite and When to Leave It Alone

Setting the SKU is a real edit to a live Shopify product, made as soon as you click, so treat it like one. A few rules of thumb:

What This Does Not Do

Honesty about scope saves you a surprise. There is no catalog-wide SKU audit button: the repair happens on the lines of the invoices you receive, one product at a time. That is slower than a bulk edit in theory and much safer in practice, because every change is made with the supplier's document in front of you. Products that never appear on an invoice are never touched, and the app will not decide on its own that two products are duplicates. If you have a large backlog of blank SKUs on items you no longer buy, a bulk export and edit in Shopify is still the right tool for those.

Also keep in mind that the SKU is only one of the identifiers. Barcodes are compared as exact text so that leading zeros survive, which is why a product with a good barcode can match cleanly even when its SKU is a mess. Fixing the SKU is about removing the friction for everything that cannot match on a barcode.

A Four-Week Cleanup That Costs You Nothing Extra

Instead of a project, fold the cleanup into the receiving you already do:
